We are using Propertysets at Proxy level to store secrets. When the proxy is deployed, those secrets are visible on the ApigeeX management console.

Thanks for the clear question. The answer is No.
PropertySets are not good for storing secrets.
For secrets you should use
KVM. It is encrypted at rest. Not viewable as part of the proxy bundle. But you must retrieve values into variables with private. prefix
